Design and Layout for each individual folder is available by navigating to Admin Menu | Design and Layout | Folder. Design and Layout Folder allows the management of all of the same items as design and layout for the site (default) on a folder by folder basis. If no specific design and layout is configured for a folder it will take on the design and layout of its parent folder. In this sense, Design and Layout for the site may be thought of as being applied to the Base folder.
The difference between this page and the design and layout for site is at the top of the page where selection of a folder is able to be made. Once a folder is selected, the presentation (design and layout) may be copied from an existing folder or from the site (listed as General for site). From here the specific items may be modified. Changes may be applied to multiple folders at once by selecting additional folders from the Apply the same changes to the following folders section.
